Coursework reporting headaches

My application to my first choice school is pretty much in (summer transcript going directly to them has been ordered.) But now I'm trying to figure out how to update my summer grades, which were still in progress when I submitted (to comply with the timeline for my first choice program, as well as to get a fee waiver).
The reason this is a headache is my second choice school has more prereqs, of which only 2 can be planned/in progress at the time of submission/verification. I had kind of thought verification would take a month, but it took only 3 days (from July 31).

I've written to the school, and they don't accept transcripts besides through CASPA. I've written to CASPA and they don't accept transcripts after verification. But they said I could update my coursework (which I didn't think would be the case based on the submission info, but maybe this is how they deal with a 6 month application cycle where things can change?)
Anyway. I wondered if anyone else out there has updated coursework after submitting. I may add a class this fall, so I'll see how that goes. It wouldn't let me add completed coursework for a term that I've already entered as in progress, so I'm waiting to find out more about that.

Okay, so what they told me and appears to have worked is deleting the planned classes after which I get the option to delete that semester, and then it let me enter the semester as completed coursework. I'm a little worried that I'm not able to back up those with a transcript, but they will take transcripts only if I am accepted to the program.
